Confused with multiple email clientsview story

Also when I click on an email icon that has a number next to it I get into one client, but if I drop notification bar down and choose the email notification I am getting into another client and that's the one I actually prefer. For eg; I first issue a 'cd ~/my_folder' and then a 'ls', since the ssh sessions are seperate for each of the command, my first command will not affect the second command.
