^From what I can read in the thread, Wine does a better job, so I would probably just stick with Wine and the steam version.

Well, it states that wine can't find run.exe, you got your error right there. You should probably read up on how wine is used. Short summary: wine /path/to/your.exe executes your.exe. winecfg lets you configure wine. But please read the wiki
Have you tried wine-git?What about other non-steam games in the same or different wine prefix?If you have any steam games that can be run independently of steam (e.g. indie games), try running them in a terminal and see if you get any interesting error messages.
