In this case I'm pretty sure it can't make a difference, but for future reference, pacman != yaourt. Your title says one thing, but your content says another.

This is likely due to those files being moved before mkinitcpio was fully updated to know where they are supposed to be.I think there were similar problems in other threads - be sure to check around for them - but my suggestion would be to make sure you merge all your .pacnew files then rerun mkinitcpio.

It would be the same as `pacman -Ss base` plus `pacman -Ss base-devel`. Note "-Ssq" would probably be much more useful in this context.

I suspect there is something wrong with your xresources. Update fully (pacman -Syu), then remove any settings from .Xresources/.Xdefaults, restart X to make sure you have a clean resource database, then try launching urxvt.
