Removing ubuntu-desktop though Software Center

http://askubuntu.com – So, i try to delete some applications that i really don't need (Or that i've read reviews and there are better alternatives). But then i got on some application that tells me "If you unistall "X Application", future updates will not include new items in The Ubuntu desktop systme set" What does that mean? It's still safe to delete it? I'm running Ubuntu 12.10 64 bit. (HowTos)

I've got Ubuntu 12.04 32 bit running in a VM VirtualBox What I have is a screen with a stack of icons along the left hand side which represent programs, like Firefox, Ubuntu One, etc.

When I go into Ubuntu Software Center I can bring up a list of all the software currently installed.

I am running ubuntu 12.10 with Gnome 3.60. I'm still fairly new to ubuntu and especially gnome. I would like to add a launcher to my desktop to show all installed applications instead of having to go thru activities and then to applications. I know how to create a launcher just need to know what the command ubuntu (or Gnome if it is Desktop specific) uses to bring up the application menu.
