Rather than use the include line, why not just copy the entire contents of /usr/lib/systemd/system/lirc.service?

This is only a guess, but maybe you need to set your GTK2/3 theme for root. At least for GTK3 theme settings you can copy ~/.config/gtk-3.0/ to /root/.config/.

Have you tried letting Windows size and format the NTFS partition? Alternatively, maybe try using any Live CD (with Gparted)?
