How do I get Windows Domain Controller and Ubuntu dnsmasq to play nicely?

We also use an Ubuntu server running dnsmasq as an internal Name Server. I am unable to promote my newly installed Windows Server 2012 machine to a domain controller. Joining the domain as a server that is a member of the domain worked fine.

We have an existing Windows Server 2003 domain and several other computers are on that network (i.e., we have Windows Server 2008 member servers, other Windows Server 2003 member servers, Windows 7 and XP workstations, and even a Windows 2000 Server member server).

Is there special requirement for handling the DFS service before upgrade? So far all documentation entails upgrading Domain Controller and nothing with DFS.

I came across this MS article "Migrate a Domain-based Namespace to Windows Server 2008 Mode" but that states Windows 2000.

I have:

A Windows Server 2003 machine acting as a file server and domain controller. Call this "Server 1". Another Windows Server 2003 machine acting as a terminal server, file server and DNS server. Call this one "Server 2". People often log in to this machine via RDP to use a certain piece of software. An old Windows XP SP3 machine with a USB printer attached and shared.

Our existing print server for our 8 printers is a Win 2003 server that is slowly being decommissioned. We want to move print services off this server but we want to move them to the right place. I don't want to make the domain controller a print server, nor do I want to use any of the other existing Windows Server 2008 R2 application servers.

In a testing environment, I have a windows server 2008 Standard that functions as a domain controller for the domain MyDomain.com. I have another similar machine that is a domain controller of a child domain named MyChild.Mydomain.com.

My situation is as follows:

I have a Windows 2003 Domain Controller which is also my DNS server. I have 10 Windows XP Pro PC's which all login to domain accounts. I am about the forward my DNS requests to OPENDNS so I can regulate web access but I have (2) PC's that I would like to keep unregulated.
